The Institute, said to look like an old Gothic cathedral, is located in New York. Mundanes are unable to see it, because it is covered by glamour. There is a section of the Institute called the Sanctuary that is outside the protection of hallowed ground. It is used to allow Shadowhunters and the Downworlders who cannot enter hallowed ground to hold meetings while still in the Institute.
